Cleanup of common envelope analysis and add compatibility with radiation dumps

• calc_thermal_energy and calc_gas_energies now include radiation energy from radprop array
• Removed a number of options now believed to be redundant, including (i) "MESA EoS save on file thermodynamical quantities for all particles" (just use splash to ascii and/or divv output), (ii) "Miscallaneous option" (just use divv output to plot omega ratios).
• Renumbered and sorted all cases
