In LoFreq's introduction, it states that "It automatically adapts to changes in coverage and sequencing quality and can therefore be applied to a variety of data-sets e.g. viral/quasispecies, bacterial, metagenomics or somatic data". Are there specific steps within LoFreq designed to counteract the influence of varying coverage? I haven't found any corresponding explanation in the LoFreq article regarding how it automatically adapts to changes in coverage. How does LoFreq automatically adapt to changes in coverage?
