I found the screen settings menu challenging to understand. I have some feedback on how you could make it more approachable to new users.
Change "5:4" to "5:4 (4:3 Display)". Most other emulators have a 4:3 option. Many people don't know that 5:4 PAR will equate to a 4:3 DAR and will be looking for this option. (Or even what PAR and DAR are.)
The per game overscan setting and default value setting can be greatly simplified for clarity: Under overscan you should have two options, "per game" and "global values". That would be all you need.
You may want to revisit the black borders check boxes for utility. I might be missing something, but the only thing that this option serves to do is reduce the screen size and change the display aspect ratio from your selection.

I'll add that the whole pixel aspect ratio box should be renamed to aspect ratio and the specific type of aspect ratio should be tacked on at the end of each option. Here's why, In addition to the problem listed for 5:4 above, it's also inaccurate. As soon as you add any overscan, it is no longer a 5:4 aspect ratio. puNES has overscan added by default. The majority of players using this option would also be using overscan. 5:4 would be 4:3 DAR.
Also the following default overscan settings would offer a better out of the box experience as it would simulate a well calibrated TV. (The issues concerning how overscan is applied would need to be fixed first)
