I have one .lif file containing images with three colour channels each. As it is now the macro only sees and exports one of the three channels for all images, but not the other two.

Thank you for your feedback. Could you please tell me what is your ImageJ or Fiji version + Java JRE version (1.6 or 1.8)? Click on the status bar (below the buttons) to know that info.

Indeed only works for the first channel of a multi-channel image!
I'm using Fiji/ImageJ 2.9.0/1.53t; Java 1.8.0_322 64 bit
