I have the same issue on the latest 2.5 build (20160109164114) with the latest patches for bluetooth, timekeep at boot, and charging led.
I'm always on QWERTY at reboot despite my previous setting

I have had the same problem.
Yesterday, I tried to pass from the 2.5 build (20160109164114) to the 2.6 build (20160617004758) on a ZTE Open-C FR device.
After update at reboot I was able to enter my pin code (with no visible cancel and ok buttons but a white area instead) but after then, I face a white screen (except the top of the screen and the parameters top bar). I downgrade to 2.5 (I use update from SD card) but the phone was not able to boot anymore (infinite firefox appearing and disappearing at load screen...).
At last, I solved the problem by performing an erase of the cache and a wipe out of all data. I reinstalled the 2.5 build and since then, when I reboot, I keep my azerty keyboard when I reboot.
I don't understand anything about this behaviour but I expect it can help.
Warning : you loose everything if you do so...
