add section on logging in documentation

Summary

Wanted to throw my hat into issue #491. I went ahead and added a section on logging with an example logging configuration yaml file as well as ways to use the logging file programmatically and via the command line in the docs.

Checklist

• I understand that this PR may be closed in case there was no previous discussion. (This doesn't apply to typos!)
• I've added a test for each change that was introduced, and I tried as much as possible to make a single atomic change.
  • since this is a document change, I do not think this applies?
• I've updated the documentation accordingly.
