Implementation recommendations for use of different references #16

Ioannis Vlachos mentioned that we should include recommendation within the manuscript on the use of other annotation sets.

Specifically, recommend that when using a different gene annotation set (e.g. Ensembl or Entrez instead of HGNC), your implementation should indicate reference information about the gene annotation database and version / how to resolve gene IDs.

I think we should also consider how to make this recommendation generalizable to all reference annotation sets, e.g. transcript, proteins, domains, assays, etc.

Resolution: moving forward with these recommendations (in the broader scope) is good. IV: And reiterate that this is very important.
