It would be great if links (e. g. in the reference list) would open in a new tab/window. Otherwise one have to reload the app with the consequence that all previous work is lost.

Most links are now opening in new tabs. Exceptions are links that are displayed as their URL. In these cases this behaviour is overwritten by auto-detection of links by shiny or the browser.
